Posh gained revenge against the team that pipped them to the League Two title last season thanks to a penalty from top scorer Craig Mackail-Smith and a first club goal for teenage substitute Dominic Green in the final quarter of the match.
A first away win of the season propelled Posh up to 10th in the table ahead of the visit of title favourites Leeds United and their army of fans this Saturday.
Posh boss Darren Ferguson said: "It was a crucial win on Saturday because it will have given the lads lots of self-belief.
"And so it should because they delivered a very good performance against decent opposition.
"I had a good feeling about the game when I walked out on the pitch and saw the empty spaces among their fans. I expected a bigger crowd, but our fans were magnificent again.
"It was a great day and we have another one to look forward to this Saturday. Leeds are a huge club at this level and they will have tremendous support.
"Gary McAllister has a good squad and he's got them playing good football, but we proved on Saturday that we can play a bit as well.
"I had some tough decisions to make regarding team selections at MK Dons, but the lads who came in did superbly. Shaun Batt particularly pleased me making his debut on a big stage like that.
"We have some talented young players, but they also have great temperaments. Dominic Green is a another example of that – he is a real player and he was close to starting the match after training really well in the week.
"They will all certainly be excited rather than nervous about facing Leeds."
Posh have sold more than 12,500 tickets for the match against Leeds.
The capacity for the game is just under 15,000 and no tickets will be sold on the day of the match which has a noon kick-off.
Leeds sold their allocation of 4,200 within days of the tickets going on sale.

Police have warned that any Leeds fans found in the home areas of the ground will be ejected.
Leeds warmed up for the match with a hard-fought 1-0 win over Hereford at Elland Road on Saturday, a result that kept them in third place in the League One table.
